This game has a different storyline you actually go out and fight a new race of beings called the Interstellar Concordium they are intent on bringing peace in to your part of the galaxy in their own way.  You also have another new race called the Mirak. Old Starfleet Battles hands will recognize this races ships as the Kzinti. The number of ships that you can play has increased for example the number of  Federation ships is now  113 ships give or take a couple.
